Is there a reference manual for the models in Energy Plus? For example, something that would describe how the loads of different HVAC equipment are calculated?

The Engineering Reference document in the documentation folder (e.g., EnergyPlusV9-2-0\Documentation) is a good place to start. You can also find this online here.
