The second part of the problem - where the compressor is off, but the air temperature in the zone continues to fall - was solved when I chose ConductionFiniteDifference in the HeatBalanceAlgorithm rather than ConductionTransferFunction.

This also solved the temperature lag problem, but there are still more temperature fluctuations, or alternatively more On/Off cycles.
