If the EMS objects are related to the HVAC systems that you deleted, then you need to delete them in a text editor. As they were influencing influecing HVAC systems no longer long in your model, there is no not impact on the results. The reliability of your results will depend on proper modeling of HVAC systems that you decided to use instead.
